Configuring custom scans

Is it possible through Policies or other means to set up a custom scan that excludes certain directories/file? We have a system that needs 2 seperate scans. When a particular directory is scanned it causes performance issues, so we need to scan it during off-hours. One scan will exclude a certain directory, then other scan will only scan the previously excluded directory.
